Not got a Samsung but have you tried going into the TV menu and searching for connected devices and search the controls???

The Apple TV has its own remote and can't see how that would turn off a tv, that's a weird one

Not as weird as you think.

Issue is likely to be the two remote controls / pieces of equipment are using the same frequency - so you can't do anything about this - other than cover (example) the TV's infra red port, so it doesn't get picked up, though of course this is a little impractical.

I've seen the odd issue similar previously where a satellite receivers remote, shares some of a TV's frequencies on the TV remote. Only solution has been to change the receiver (or swap the TV) - neither of which is great. Problem is, it is quite rare and there is no way of knowing this, until you are using 2 bits of different equipment & finding one remote control is affecting the other piece of equipment not intended.

You can't change the frequency of the remote control - not that i've ever seen (please correct me if wrong).

Answer: If you want to turn the Apple TV off, but not the TV itself. Put your hand in front of the infra red reception unit on the TV, when you press the Apple TV remote off. Not exactly a slick solution - but tricky one to get around. Or place the Apple unit somewhere else (to the left or right) and point the remote control not at the TV - trial and error.
